A lot of companies are very conservative. They started 10-20 years ago where remote workers as we have them today weren't even imaginable. I think that most companies develop a specific culture in their early days and stick with it until they collapse. That's one reason why they prefer on-site workers.
Another one is that they have you on-site as a resource for other employees who can ask questions. As a freelancer you are often seen as a professional who has more knowledge than the average employee in a mid-size/big company.
Furthermore people think that they can't blame you if something goes wrong and you are off-site, hundreds of miles away. Especially if you are in another country it gets harder to sue you.
Also keep in mind that communication is better if you talk face-to-face instead via such fancy tools like Skype, Basecamp, …. I don't say that it isn't possible to do great work and have a good communication if you work remotely, but it requires more effort on both sides. Usually the freelancer is used to it, but the company has to adjust.
